Preheat oven to 350°. Whisk together eggs, salt, and pepper. In a large skillet, heat butter over medium heat. Pour in egg mixture; cook and stir until eggs thicken and no runny egg remains. Remove from heat.
Slice off a quarter of the top of the loaf of bread. Hollow out both sides, leaving a 1/2-inch cavity. shell (save the removed bread for another use).
Place a quarter of the ham in the bottom of the bread; top with half of each cheese. Top with red pepper, scrambled eggs, tomato, and the remaining cheeses and ham. Gently press the layers together; replace the top of the bread. Wrap tightly in foil.
Bake until heated through, 25 to 30 minutes. Let stand for 10 minutes before cutting into wedges.
